Iron Man modified is armor years ago with a demagnetizing agent that makes his armors immune to magnetism and he has backup for EMPs. So, what does Magneto have against him?

What OSage said. This isn't 1960s Ironman. He would now been sent against magneto if it was going to be that easy to be defeated. Tony smarter and I'll find a way. Ironman FTW

unless Tony found a way to remove the iron in his blood, Magneto would own him, and just as Piggy said magneto doesn't have to use his magnetism directly on Iron Man, he can tap into the very core of the planet and use everything metal in the area against him...he could literally crush Tony by encasing him in a cocoon of metal and just squeeze it until there is nothing left of Tony...Mags for the win!!
