My guess:

Ceresi's incest is discovered by the Faith Militant and is arrested. Stannis defeats the Lannisters, and takes over the throne. Dany eventually comes to Westeros, and defeats Stannis.

Dany becomes like her father, and is crazy. Jon eventually takes over the throne.

Just a guess.

Don't forget that finding out who Jon Snow mother is will be a huge part of the ending of the show. Stannis referenced it at Castle Black, and Benioff and Weiss correctly guessing who his mother is was the biggest reason GRRM let them create the show.

You're definitely right about Cersei. There was set pics released teasing her "walk of shame" through King's Landing.

Melisandre said something about Jon's mother being a whore, and Stannis said, "that may be, but that wasn't Ned's nature". Something like that. Definitely alluding to Jon's mother being of more importance.

And here's the interview with Benioff and Weiss. The story starts at about the 3:30 mark, but the entire interview is entertaining.

Not sure. It does make sense, though. With the events surrounding those two, it's possible that Ned took him in and covered it up. Plus, it would confirm my own suspicions about Jon and Ned, both.

I really need to get the books and read them. I have a feeling the answer is obvious if you read the books. Martin isn't as sneaky as he thinks.

Plus why the hell would Ned betray his wife? It's totally not in his nature, and to think he would cheat on his wife with some prostitute? It doesn't add up. He's covering something up, that's for sure. That's why R+L=J makes sense just in that regard. Add to that the other NUMEROUS amount of evidence in other areas in the books.

No way it is not true.

It all points to it being true. Most notably the vision Dany had in the House of the Undying. The blue winter rose, the image of her brother and Aegon, the 3-headed dragon rule for her, Viserys, and Aegon...plus the unknown promise Ned made to his sister before she died, and the fact that there's only one person left alive who knows the true circumstances of her death, and he's a Night's Watchmen.

My head is spinning, but it's gotta be true.

The books are full of clues to R+L=J

The show hasn't dug into it much, but when it does, it amplifies the whole thing. R believed he was the Prince Who Was Promised, which is why he took up the art of war. We just learned from Selmy (before he died) that R was a singer.
